I thought the plane touched down then applied the wheel brakes, during which they raise the flaps on the wings to provide air resistance and down force.

just to what chris said, all that weight would make the plane HARDER to slow down, it would give it more momentum/inertia

Military planes lannding on carriers hit full throttle right after touch down just in case they can't snag the cables so they can still take off again and give it another pass. whoever mentioned this, for commercial jets, you were probably thinking of this.

You have three choices, stand behind our troops, grab a gun and toe the line with our troops, or stand in front of them, they can use the extra armor.

I know they use the reverse thrust because right after landing the jet engines throttle up very loud and you can feel the braking effect. Wheel brakes would just melt trying to stop the plane

you may be right. BUt there are other forms of thrust reversers. Next time you fly, listen to the engines throtle up when it touches down. Why else would they throtle up. Unless they are doing the same thing a fighter jet does on an aircraft carrier. Also they would not be as visible when in flight or take off. They are only deployed when landing. There have actually been accidents caused by the thrust reversers deploying in mid flight.
