I have had it from new and every time you play the cd player with the engine off for more than a couple of min a warning comes up that the battery is low took it in to BMW they told me it just needed a long run but that did not solve the problem now the car is out of warranty.

Then its time to go to an independent shop that specializes in BMW and have them check out the battery and charging system. Your description sounds like the computer is reading low voltage and shutting down high draw items such as the rear screen heater (especially if running the cd player for a few minutes after shut down is causing issues)
