Replaced head unit in my E30 and now the alarm goes off and the screen says protect??

What do I do? I just replaced the old head unit with something that will play my ipod, however now the screen says protect on it and so I un hooked the battery and hooked it back up and the alarm went off...? Any ideas? Can I clear the computer somehow so it doesn't think its been stolen?? This is annoying
