To me it sounds like the trim where the window meets the fabric. If it is, the best thing to do is see if it's possible to cut it out and sew in a new one. I know many people do this to replace the window with a tinted or newer window without scratches. If that isn't possible, then you probaly will need a new top like you mentioned.
