I had the same problem with my 2004 Z4. The Z4 has drain holes to get rid of that water just behind the door where the top pevits. You need to take a long rod and clean the holes out on each side and the water will drain. And when you get the water running, use a water hose with some pressure and spray all around where the top is assembled to the rear of the car. Keep this area clean.
